There are some situations that i would like to automate using abyss, abyss.conf and php.

Is it possible to use php to edit the abyss.conf file, for example will the system complain saying the file is in use? Or if the file can be modified, is it possible for it to be on-the-fly modifing or must the server be restarted? And if it must be restarted, how can this been done or is there a url to send to the console and/or server or is it better to call a program to kill the abyssws process and start it again? And when the server is restarted is there any way to minimize users noticing it?

Ok, thats all my questions.... for now.... :)

Abyss.conf file is not locked, so you can change it without any problem even if the server is running. But the modifications won't be taken into account without a restart.
There is no simple way to restart the server other than using the console. You can anyway kill the server process and restart it but it is not the cleanest way to do so.

You say there is no simple way nor this isnt the cleanest, so is there another way(be it difficult and complicated) to do this, or even a seemless way?

Please contact our support at support@aprelium.com . They will give you the exact way to do that. But you must understand that it is not very easy (as it will simulate a user on the console hitting the Run button in the Server Status section).
